When using the audioplayer on internal output, it will not play 48 K files in the right samplerate, only default 44.1Khz. I know with the MOTU 828 you change sample rate to 48 K, do we need to do that internal as well?

Well, can work with that, most of the time there is a dedicated converter like Motu or Metric Halo, so samplerate works fine like that.
